Phylogenetic and Phylodynamic analysis of HIV infection in Montreal

In this talk I will discuss an analysis of HIV viral DNA samples collected in the Quebecprovincial genotyping program. The goal is to identify, from the genetic data, clustered samples that may correspond to contact (infection/transmission) networks, and to assess whether there is any evidence to support significant ‘phylodynamic’ cluster development over time. The phylodynamic models utilized are based on standard SIR formulations which are integrated into a phylogenetic model. I will present an analysis of several hundred HIV DNA samples; the analysis is Bayesian, facilitated through Markov chain Monte Carlo.
